Using makeup for a different character changes the entire face mat. Is this supposed to be a thing?

Yes, that's how most makeup options work: they load an alternate version of the character's facial texture which contains that makeup option, so they're specific to that character.

I find this to be useful, http://www.daz3d.com/l-i-e-make-up-set-for-genesis-3-female-s it doesnt change the whole face it just lays it on top

Failing that there is always photoshop if you need to edit the skin textures ~

There are several other LIE Makeup sets as well. I have most of the sets from ForbiddenWhispers.
