How do I lower sunlight without shifting horizon when using Dome & Scene with draw dome on?
When I set Dome Orientation X to 45 degrees, the light goes where I want it, but the horizon shifts.

Here is the Dome Orientation X set to 0. Now the Horizon is fine, but the sunlight is too high,

1. How can I keep the horizon level while changing the sunlight's rotation?
2. Do I have to edit the HDR file in photoshop and lower the the sun in the picture or do I edit the HDR file in notepad and lower the sunlight?
3. I don't mind using sun-sky only, but then I lose the ability to draw a dome. The horizon in sun-sky sucks and there is no detail.

Hmm, now that I think about it this is a bad idea. It's better to just get an HDRI image with the sun lowered. If you try to mess with the HDR file by lowering and raising the brightest spot via photoshop, it just won't look right. The light will be in a position that doesn't match the rest of the image and it will look off.
I think it's render settings > environment > dome mode > finite sphere w/ ground.
There are quite a few controls that allow an enormous range of changes able to be applied to the iRay Sky (especially the horizon area) and the Sun itself. The best way to experiment with them is to set up iRay preview and observe what changing the settings do in real-time.
I set the Sun/Sky environment to align with a camera so I can place the Sun where I want it, aimable with the camera view.

I gather you don't understand that the HDRI ("Dome") is a 360 degree image/photograph with lighting information. You need ti match the HDRI to your needs.
You can't change the sun position in an hdri as it is burnt into the image, you can add a distant light though and use it to place the sun where you want it and then lower the intensity of the hdri so that the shadows only come from the light.
Can you add clouds?
Not directly into the Sun/Sky Dome. However, there are ways to do it. I have some clouds props that work quite well. You can also add a texture to the dome which has transparency where the sky shows. There is also a way to do it with Shaders. If I could have one feature added, my Wish is a Cloud System added to the Native Environment. Fishtales has a system, but I have never had any luck following the steps.
